If there are several footnotes in a single sentence (normally one segment), only Trados Studio 2009 or Across can help. Other CAT tools (e.g. MemoQ, DVX, WordFast, SDLX) divide the sentence at the point where there is a footnote.
Example sentence from Wikipedia:
Softwoods, while generally much lower in tannins than hardwoods,[7] are usually not recommended for use in an aquarium[8] so using a hardwood with a very light color, indicating a low tannin content, can be an easy way to avoid tannins.
